I decided to drop a line here. I am experiencing the same exact issue with RX CTCSS, though in my case it works fine with ExpertSDR3 and it fails with ExpertSDR2. Versions used are as follows ExpertSDR2 1.3.1 Update 11 and ExpertSDR3 1.0.3 beta.

A friend of mine and I took time to confirm proper tone comes from the repeater in use using RSPdx and SDRuno. And we also tried calibrating the SunSDR2DX with frequency correction coefficient.

So far nothing worked, the workaround is to just use regular SQL and TX CTCSS in ExpertSDR2. Not ideal at all because there is another repeater transmitting further out on the same frequency which I pick up quite well.
